Hypergraphs are always represented by incidence matrix. In this paper, an attempt has been made to give a standard definition of an intuitionistic fuzzy graph and also to represent the intuitionistic fuzzy hypergraph by index matrix. Further, operations like addition, vertexwise multiplication, multiplication, structural subtraction on intutitionistic fuzzy hypergraphs are defined. Suitable illustrations   are given to study the structural changes of the intuitionistic fuzzy hypergraphs made by these operations.
